I've actually done this. It was part of our shop class in Jr. High. We didn't make pencil holders, but rather, some kind of candle holder thingie.
My friend Karl and I supplied the bottles. Hedrick's quarts. (four for a dollar!)

What's the white stuff that goes around the bottle, a pipe cleaner, or string? Or does it matter?

Use glasses to protect your eyes when doing this, please (take it from a stained glass artist!). And file the edges, or someone will get a nasty surprise reaching in to grab a toothbrush one morning pre-coffee.
